I'm not sure what you mean by deep. Do you mean a deep storyline, or deep gameplay?

either, If the story is deep i could talk about that, and if the game play is deep i could analyze that.

Heavy Rain, the Last of Us, Gone Home, the first Deus Ex (2000), and to a lesser extent Deus Ex: Human Revolution.  System Shock 2 also has rave reviews for its atmosphere and storyline, although the game scared me too much for me to get too far into it.

Bioshock may be of interest, but I haven't really played it.

Eversion is also a fun little gem, though it's a creative horror platformer and not actually deep in ideas.  It's basically H.P. Lovecraft combined with Super Mario Brothers.

The Binding of Isaac has a theme of child abuse, although I certainly wouldn't call the game deep.

Agenda is a fun DOS game from 1988 in which you play as a newly installed Latin American dictator.  The game is great at showing the futility of trying to follow principles in politics.  You can pick it up as abandonware, along with DOS-BOX or Boxer (if using Mac OS X) to run DOS games.  Find it here:  http://www.abandonia.com/en/games/138/Hidden+Agenda.html

Fallout 1 and 2 have fairly good storylines and some moral choices.

I've heard many great things about the story and depth of Planetscape:  Torment.  The game is about an undead man's search for his memories and identity.  You can find it on gog.com (Good Old Games) for $10.

Psychonauts was an underrated gem, in which you travel into the minds of multiple characters.  It is available on Steam.

This is my personal bias, but I'd highly recommend the 2000 version of Deus Ex.  You can the pick up the first Deus Ex for $5.00 on Steam and other digital retailers these days.  Both Deus Ex and Planetscape: Torment are in many "top games of all time" lists, and Deus Ex has themes and a setting that libertarians and anarchists can appreciate.

New or old? Final Fantasy VI was pretty deep at a personal level. Huge ensemble of characters equipped with their own backstories and all.

Final Fantasy IV, same thing.

Tenchu 2 although the graphics suck and the gameplay is a little stiff now compared to newer games, the cut scenes are to die for. I sometimes make a point to watch the compilation of all the cut scenes they have on Youtube because the story is just that great. All the ninjas have their own goals and motivations and it's interesting to see how they all clash due to difference of opinion.

I feel like it's only old school games that have really good stories but that could just be me.

I'm just enjoying this thread.  Xenogears was cool and i still think about it time to time.  FF7,8,10 haven't played 4.  Deus X machina, Bioshock.  I liked Remember Me too.  I don't know about being deep, but i liked xenosaga and Lost Odyssey for the art direction.  Takehiko Inoue had a part in the latter.  He's a noted comic artist.  Perhaps people who like this sort of forum like similar games.

There are some furry porn games that penetrate very deeply indeed.

Final Fantasy Tactics is neither indie nor new, but it has a pretty deep and interesting story (although it gets a bit too JRPGish around chapter 5). The updated translation on the PSP version overall is easier to follow and it makes a bit more sense but I enjoy the original english translations' quirks and use of the word God in place of something less controversial. Also the cut scenes are really cool, they look like stage performances. I don't know if that was intentional or because of the game's limitations, but it's cool nonetheless I think.

I've thought it would be cool to do a reenactment of it.

Here are some of my recent favorites:

Kerbal space program - a wonderful gem for those who like engineering and making their own projects while also recklessly attaching poor little kerbals to exploding death rockets. Some of the mods make building and piloting vehicles an extremely technical process worthy of college undergrads.

Antichamber - a fun puzzle game with some nice aesthetics and atmosphere.

Primordia - one of my favorite story rpgs in a long while. The music is suffocating with mood.

Spec Ops: The Line

Where you could consider the Call of Duty games to be excellent recruitment tools, Spec Ops: The Line is the exact antithesis of that.

Second that Primordia, certainly one of the best games I ever played. (Also delightfully anti socialistic/centrally plan-y) (Oh and also, it's not and rpg it's a point-and-click-adventure). Buuuut then again, not sure if it would make for a  good narrative/analysis game in a way, I mean idk, you can problably make a good review of the whole story and get something of it, but commentating WHILE playing, not sure that works that well. (Not sure that works well with any game tbh, as a big part of any game is still, well, just playing while the story get's sprinkled in between)

If you want something for shits and giggles Goat Simulator is an excellently silly game.

Spelunky is a very deep game in terms of mechanics and depth of gameplay, though the game itself is only like 4 different environments.

I really like Terraria, which is a very big and long game, and you can go very very deeep!

I'd second Kerbal space program, you can get up to some crazy stuff in that!

Also antichamber seems good, unless you're prone to motion sickness in first person games.

Gone Home

I found myself very emotionally invested in this game, which is amazing considering how simplistic its approach is. I would recommend it to anybody, but cannot really explain why without spoiling the game.

I consider these to be among the best PC games ever made.

Here are 3 fantastic games two of which made me cry:

The Walking Dead: The Game (This one made me breakdown in tears & if you've played it you will know why)

Unfinished Swan(Very visually pleasing game along with a very stimulating audio experience & a story that will blow you away)

Journey(This was hands down the best game I have ever played in my entire life, it is gorgeous, the sound design is Unparalleled & the story is really heart warming. I cried a little at one point during this game & if you play it you will know when.)

These three games really drag you into the experience with really lovable & relatable characters that you will get attached to.
